The match was suspended for several minutes to sort out the situation when the wrong jersey number had been shown and Kingsley Coman therefore did not step down as intended.
The incident was toned down by both coaches afterwards.
Freiburg can submit a protest no later than Monday.
Bayern won the match 4-1.
