Two booms in the third shot by Oskar Brandt released Tobias Arwidson in the back.
In the last shoot, Brandt pulled on a penalty round while Arwidson went clean and then it was a hunt for the final lap.
Arwidson held off and took home his second Swedish Championship gold this weekend after winning the single mixed relay together with Stina Nilsson on Saturday.
Oskar Brandt had to settle for silver and in third place came Henning Sjökvist.
It was Arwidson's fourth Swedish Championship gold in his career.
