Striker Hassane Bandé scored the game's only goal in the 39th minute.
In the other Group A match played earlier Thursday, also at the Olembe stadium in Yaoundé, Cameroon clinched qualification for the round of 16 by beating Ethiopia (4-1).
In the standings, the host country has six points and Ethiopia none, while Burkina Faso is ahead thanks to a better attack on Cape Verde, which has three units like the Stallions.
During the third and last day of the group stage on Monday, Burkina Faso will face Ethiopia while Cape Verde will face Cameroon.
